The alarm was raised on Saturday after several people reported finding fish carcasses in the Lady Burn.
Samples were taken over the weekend and are now being analysed by the Scottish Environment Protection Agency.
Eden Angling Association secretary Ian Young said the burn, which flows through the north of the town, had been heavily polluted, but the source was yet to be determined.
It remains to be established whether the River Eden, which the burn flows into through a culvert at Haugh Park, has been affected.
It is estimated 4000 to 5000 fish, mainly brown and sea trout, have been killed.
Over the last four to five years the association has invested heavily in stocking the burn as a nursery, with 10,000 trout fry introduced at the start of the year.
