The Tangerines, already without the almost £100,000 overdue from administration-hit Rangers for Scottish Cup ticket sales, had reportedly seen a six-figure sum from the English Premiership side fail to reach them as expected.
The payment was part of the deal that took star striker David Goodwillie to Ewood Park last summer in a transfer worth £2.8 million overall.
Courier Sport understands that United asked Rovers for a date for the arrival of the money. The Tangerines also contacted the Scottish Premier League for assistance.
Rovers later issued a statement insisting the payment had been made.
The money was due on February 13 but United say it did not appear until Friday morning, 11 days after the scheduled date.
Blackburn, who are due to pay a further £250,000 on March 1, insist they lodged the money on Monday but a United spokesman confirmed the cash did not arrive until February 24.
"We can confirm that the money due as part of the David Goodwillie deal was paid on Friday," said a spokesman.
The reason for the delay has not been confirmed.
